When you sign a Cocoa application, the main executable will get signed (in Contents/MacOS) and most things in the Resources folder will get signed. If you have a look at the CodeResources file that is generated you'll get an idea of what's going on. If you remove or add files to the Resources folder that will affect the code signature and that includes .DS_Store, CVS or SVN folders.
