I have a few shareware scripts which I ship as Run-Only. I have a simple
policy of shipping them. I have never had a problem with this approach.

Probably the fact that I use Script Debugger which "exports" a new copy as
Run Only and the fact that the Run-Only versions naturally have their own
folder, so they never ever will overwrite the original, helps in making this
procedure totally problem-free.

There's no problem unless you create one for yourself. Always export (or
"save a copy as") and always to a separate folder, and there will never be a
problem.
