I don't know of a way to do it from code, but at the bottom of the
floating palette it says "Ctrl-Opt-Cmd-T toggles flags", and this is
a hot-key that works as long as Quartz Debug is running, even if it
isn't in front. You can check some of the checkboxes, and then turn
them on and off at will with the hot key.

the 'Flash screen updates' around every launch, so much so that
switching to Quartz Debug is becoming tiresome.
It is equally tiresome that the required window in Quartz Debug is
a palette that hides in the background.
I have already looked to see if Quartz Debug is scriptable (no).
If no Carbon api, a Cocoa one will do!
