You could send an AppleEvent containing the required information to
the application as soon as it has been finished launching.

Unfortunately, the initialization of the different components that requires the command line arguments happens in ApplicationWillFinishLaunching. If I can receive the event before its done launching, then I can make it work, but otherwise, I'm going to need a different solution.
