In mrj 2.2.4 the focus_lost event is always permanent even if it's an
indirect result of a window deactivation. If a window is reactivated, MRJ
behaves correctly and restores the original focus state. Is it a bug? Any
known workaround?

You ideally shouldn't check the value of the temporary flag on focus events. Whether MRJ sets that flag correctly is a matter of opinion, since its use is a bit underspecified. If you're concerned about window deactivation, it's much better to listen for window events.
