As lame as this sounds (and it sounds very lame), be careful when re-naming any directory that exists in /Developer, since many of the underlying tools use paths to reference tools or apps. A definite no-no is to rename /Developer. As I said before, this is lame, but not something that will get fixed easily or soon.

BTW, the distinction between Applications and Tools is that Applications refers to actual GUI apps, while Tools describes CLI tools or scripts.
