Hmm, how are you opening the file? If you are using Runtime.exec (evil, but useful at times) then look at the options for the 'open' (the -a flag allows you to indicate which application to use when opening the file.

I'm not aware of any Java-specific way to get the file to open in Help Viewer. In Cocoa you can indicate what to open via a plist key, but there you have a pre-built .help bundle that contains your Help Viewer help files.
