What version of the OS were you using, and what version of VPC? Earlier versions of both interacted in ways that *really* slowed VPC down. Yes, OS X--like any Unix--expects to have certain files in certain places. However, those "certain places" are all relative to "/", which is whatever file system the OS boots from. This means you can't have multiple copies of OS X on a single partition. However, there's no problem with having several partitions, each with its own copy of OS X. Even making the backup copy isn't hard, although it has to be done "just right", since there are numerous permissions things that need to be done correctly. The simplest approach is probably to use Carbon Copy Cloner (http://www.bombich.com/), which does all the work for you.
