In MRJAppBuilder the Java -X... values are defined in the java properties list using the "vm.options" field (needs to be added). If you are manually editing the MRJApp.properties file the "vm.options" field is actually called "com.apple.mrj.application.vm.options". This is described in the 10.1 release notes:

Also if your jar is in the Java folder of the application bundle it would actually be:
-Xbootclasspath /p:Contents/Resources/Java/cryptix32.jar
