Problem running .jar file on server using SSH



I hope that this question fits for this forum.  I am not actually developing
this program, but I just compiled it from source and I am having problems
with it running under different logins.

I am trying to run this program (Haploview from
http://www.broad.mit.edu/mpg/haploview/download.php) from the command line
over SSH to our new Mac 10.4.1 Server, but if I login as root, it runs to
completion, but when I login using my own login, whether I compile it under
my user or not, it outputs:

** ATTENTION ***

Please attach Debugger : No Autorelease pool exists
Press any key to continue...


After those lines, the screen output starts off like normal, but as it is
writing its results to file, it freezes.   I have already figured out how to
get past a "Window Server communications...allowed for root and console user
only" error using the -Djava.awt..headless=true option, but now this has me
stumped.  Searching for "No Autorelease pool exits" gave me a couple of
hits, but nothing with any answer to the problem.

Do I have to make some changes to the source to get this to run under all
logins?
