This compiles and runs for me without providing classpath...

import quicktime.QTSession;

public class TestQTComp {

public TestQTComp() {
System.out.println(getClass().getClassLoader().getResource ("quicktime/QTSession.class"));
System.out.println ("QT Version: " + QTSession.getMajorVersion() + "." + QTSession.getMinorVersion());
}

public static void main(String[] args) {
new TestQTComp();
}
}

mini-black-box:~ mjh$ java TestQTComp
jar:file:/System/Library/Java/Extensions/QTJava.zip!/quicktime/ QTSession.class
QT Version: 0.0

maybe not runs well, the version seems off. So probably something with your machine like you say. Would something be modifying boot classpath? I think that resets to not search extension directories if you change it somehow. But if its there it looks like it should be found.
Maybe try...
javac -Djava.ext.dirs=/System/Library/Java/Extensions TestQTComp.java
