I have code that accesses the system directory version for copying. Running it is probably not too far off from there. I think I posted that on the prior list thread you mentioned. I do run my own copy of JavaApplicationStub from a shell script startup for a couple applications without problem.
I could maybe say more than that if you get around to discussing write access allowed either to the current application bundle or in a prior install/verification step.
