For putClientProperty(), the effect (blacl-dot in close-widget) is present
in 1.3.1 and later. I wouldn't necessarily expect the same information to
be repeated for 1.4*, 1.5*, etc. but maybe that's just my view of the
documentation.

For any other searches, you'll have to be specific about what you tried and
what results you got. Using ADC Search won't produce the same results as
googling with site:developer.apple.com. Sometimes google with site:foo is
better, sometimes not.

Did you use "5" as a keyword? For example, there are many references that
refer to Java 1.4 and Java 5. Some lists are here:
  <http://developer.apple.com/java/download/>
  <http://developer.apple.com/reference/Java/index-date.html>
  <http://developer.apple.com/releasenotes/Java/index.html>

All those are reachable from here:
  <http://developer.apple.com/java/>

Sounds like ineffectual searching to me, but I could be wrong.

If you're drawing conclusions based on what you find by searching, you
might conclude that 1.3 is the primary Java platform across all Mac
products, which are Intel-only these days. In fact, the opposite is true:
Java 1.3 is only available as a Rosetta-based emulation of the PPC-native
1.3, and Java 1.4 and 1.5 are the only real Intel-native versions.

Harbinger or ineffectual searching? Your call.

Some of the other things that HAVE disappeared are things that are
dangerous in some way, such as causing crashes or security problems.

Does it make me wonder? Well... I'd hate to spoil a good conspiracy
theory, and besides, anyone who knows more is still under NDA.
