| What is the command line? If it's an applescript, then I would run it with: /usr/bin/osascript /path/to/script.scpt because osascript will block until the script execution completes. if you run it like: /usr/bin/open /path/to/script.scpt then it won't (in fact, if it's not a run-only script, it'll open in script editor).
