I have narrowed the problem down to the shaders. I am still digging
into the code to see exactly what path through opengl that code is
taking.

Yeah, KOTOR was one of those games. As I recall, the specific issue was that one of the vertex shaders was outputting a fog coordinate while GL fog was disabled, yet a fragment program needed the output. I seem to recall that I ended up modifying the vertex program to output the data to some other register instead and modified the fragment program to look for it in the new place.
