You don't specify what you're using for docs storage and for ldap authentication, but I get the impression that you're not using OS X Server. We run LDAP on OS 10.3.3 Server, and we host Documents on OS 10.3.3 Server, and we run 10.3.3 client on our workstations. We have not seen any of the issues you describe, and we also have 100 MB quotas for students. This is not to say that all is perfect and rosy in OS X land... there are some other issues that we've had to work around. But like I said, we've not seen any of those issues. The combo of 10.3.3 server and 10.3.3 client works pretty well.
