But it becomes a little more difficult if we can't access the data. Are there tools that can successfully import the data from the individual dbs (or the whole folder, but alas I'm dreaming here...)?

Not that I'm aware. It also misses the whole point.

Does CocoaMySQL or the latest builds of phpmyadmin have such capabilities?

These are just MySQL client apps.

So if we have found the original data, beyond the data folder, are there other files that can/should be archieved? Separate index or preference/settings files? I'm saving/archiving everything I can in its natural state, but don't know what is overkill.

Probably there are other files you might want to archive, but a general system backup is your best bet as you'll also need libraries and a lot of other stuff too if you're ever interested in really recreating the environment.

ditto /usr/local/mysql-standard-5.0.17-osx10.3-powerpc/data /usr/local/mysql-standard-5.0.18-osx10.3-powerpc/data

That neatly misses a whole shitload of stuff that's important for recreating a mysql environment. All you're doing is copying the datadir, and this is a very unwise move. You should dump your dbs and import.
