You are right that it does a differential comparison.  However, keep in mind, this is done per file.  My mailbox is about 300MB and I have about 4000 emails.  If you have 4x that, you are looking at ALOT of email messages.  The synch will check file by file, so it has lots of files to check.

Hope that helps explain why that is taking a bit of time.

Now, if you did a periodic synch and included ~/Library/Mail, you would take that load and disperse it over a longer time period which might help with that.
