I think it depends exactly on what the issue is.

If you are a mail server some kind of scanning of passing email seems
entirely in order and is why clamav is present.

If it's scanning home folders that may also be in order though there's no
simple answer then either. You could adapt clamav and use some script that
would email an alert ... You could load a program and cron it to scan,
perhaps clean/quarantine every night....

If you are a application or database server scanning for viruses seems
entirely out of order unless they do such scanning entirely....
