CVS integration

I like the CVS integration feature of PB, but I recently came very unstuck on it!
I had to branch CVS, and did this via terminal, making sure I updated my sources to the branch.
However, PB was still working on the main trunk...
This meant that any CVS I did via terminal (sometimes it's necessary for new files) was on the branch, and all changes in PB were on the trunk!
Using Tortoise CVS on Windows the CVS settings for the branch were automatically used after I did the same thing in a DOS prompt.
Is this behaviour by accident or design, or just a 'gotcha'?
