Maybe it is because of the frame rate change, or some other round-off error.
If you know in advance how long the sound and video track are you should be able to prevent this. I had the same problem and put in some code to set a maximum for the sound length.
If the result is a QuickTime movie you can always extend the duration of the last video frame using ScaleTrackSegment.
