Movie does not flatten -help!

After having exported a 45 minutes movie from Final Cut (9GB), I tried to make a smaller, compressed version with Cleaner 6, Sorenson VideoPro 3 and MP3 codec. Settings: flattened and compressed Movieheader.
Turned out that the movie (29MB) is not downloaded progressively, although I used the same settings for a bit smaller exported movie (7GB) that does download perfectly well.
After compressing in Cleaner, the cursor turns into a spinning ball for about 6 hours, but since the file size was steadily getting up, I did not interrupt. Locally no problems with the compressed Cleaner movie.
How can I see if a movie is flattened or not, and is there anybody out there who can help me with this problem?
