You're seeing a long-standing issue with hardware acceleration in general,
vs. anything specific to Core Video or QuickTime's AVC decoder.
A search will find instances of content developers having the same problem
with hardware-accelerated Cinepak in the '90s. This affected many Director
developers who wanted to match the colors in their QuickTime Movies with
those in their Director Stage.
If you can take the performance hit, you can disable hardware acceleration
on a movie-by-movie basis. Go to the video track's Visual Settings and set
the Transparency popup to anything but "None" or "Dither Copy" (if you
choose "Blend", set the slider to 100%).
I would lean toward "Straight Alpha" as the most efficient choice, but
hopefully a QuickTime engineer can confirm whether another choice is more
efficient.
