Regarding Apple's instructions for updating websites

Any recommendations regarding security issues for the external JS file?
Using apache on OSX Server.
What are the most secure working permissions for the directory it's
in, and for the file itself?
Any other security tips?
Sorry, first time I have used JavaScript, we have been trying to keep
our HTML as simple as possible.
