I can't remember the thread where someone was having audio sync problems with long video streams (>15 minutes). I ran an experiment with a 21+ minute movie and found that QT Pro 7.04 encoding in H.264 will have a noticeable sync problem toward the middle of the stream - getting progressively worse until the end. Encoding with Sorenson Squeeze 4.3 MPEG4 produces slightly better video and maintains the proper audio sync throughout the stream. The only conclusion I can come up with is that Apple's compression codec is "not right" when it comes to audio syncing. Both tools used the same .mov file and I matched frame sizes.
