This appears to be an issue in QuickTime Player 7.1.x for Windows (yes, this includes the most recent 7.1.3 release.)

There is no known work-around at this point (other than the one you describe.)

[if i open the skinned movie on windows and use the movie Properties to deactivate my skin track, then reactivate the skin track the skin scales correctly- not ideal as a workaround mind, the fix when saved doesn't fix the problem when the movie is once again opened]
