I'd like to include a sprite and text track, also possibly Chapters, in my
file. Does that limit me to .mov?
Yes.

You can add chapters and clickable urls with text labels to mp4 files with Garageband and iMovie in iLife '06. This "enhanced podcast" format works for both video and images sync'd with audio.
