I'm puzzled over how disabling Flash solves the security issue, if there is one, after people turn the feature back on again. As the user isn't being told why the feature was turned off, they're not knowingly accepting any risk of security issues in the future.

Right - but the average person will never turn it back on, because the option is hidden in the advanced prefs. The security issue is solved, because, for all practical purposes, QT doesn't play flash for the average user - just people who are "in the know", or being told what to do.
