It seems wrong somehow to be doing 1280x720 as 29.97 interlaced video. The PC may be playing back the interlaced video as non-interlaced, and that would introduce flickering and jaggy artifacts. The Apple videos are all 24 fps progressive, and should play back progressive everywhere. If you're converting from 60 field 1080i, I think you should deinterlace it to be 29.97 progressive.
