The problem I am having is that I am unable to stitch the images, shot in
Canons9 stitch mode inside the camera because the wide angle lens is causing
some warping and the images will not stitch properly.(Using Canons
Photostitch software)

Could DeFish be used to take out the warping, ... ?

DeFish is meant for fisheye distortion, which is different than barrel distortion, so I would say "no".. (Although, DeFish does have barrel distortion coefficients, to compensate for non-ideal fisheye distortion, but I'm not really sure there is an easy way to set it).
