I'm not sure where you're having problems. At WWDC in the session I did I was able to add a PNG for a logo and change it's transparency and location without any problem.
Make sure you change the controller to a normal (linear) controller, do your changes, then set the controller back.
After doing this you would want to Save As Self Contained to ensure the movie is FastStart or export as a FastStart QuickTime VR movie.
