You should only worry about repositioning the center line if the cross-projection doesn't cut it.

In CubicConnector (2.0.9 anyway), in the "Hotspots" tab, you simply press the icon that looks like a cross on its side (next to the cubeface icon). This switches the Hotspot drawing mode to the "cross" display of your panorama, which looks like an unwrapped box of your pano. There you can draw hotspots across as many cubefaces as you'd like (even across disconnected corners into the white space!) The only time the centerline would need to be repositioned is if the left and right sides of the cross share a detail you want spotted.

Oh, and if the cross projection of your pano looks too small, just drag out the application window.
