I have had problems with QTJava and threads but mostly it's interactions between QTjava, the AWT event loop and the native event loop under Mac OS X. If you're doing a faceless app it shouldn't be so much of a problem. By and large QuickTime methods are not re-entrant but the QTJava classes themselves serialize access to QuickTime when necessary.
