As far as commercial tools go, Sorenson Squeeze routinely wins the quality awards and it has a nice batch mode feature. It also supports h.264 in Squeeze 4.
Of course, since QTJ exposes the underlying exporter in Quicktime, you could pretty easily write your own batch conversion utility as well.
