We still have IE5 in the Mac lab but recently it's been hanging the systems when students instinctively use it to visit certain sites so I had to alias it to Safari.app.

I used "copy items" in ARD by dragging the alias into the copy file list well but like you said, the Safari.app got copied over instead.

Then I tried using the "+" instead of dragging it into the well and viola, it copied the alias and worked out fine on target Macs.  The 2 methods obviously work differently.

All HDs on the Macs are named "Macintosh HD" so this helps.
