Michael:

On QTSS you can use the qtmedia command-line utility. This is part of the back-end for QTSS Publisher.

You can also use the Open Source mp4creator, part of mp4ip, to hint files from the command-line.

Finally, you can script QuickTime Player Pro with Applescript to create drag and drop workflows for hinting files.

Those are three options that come to mind...
