WebKit (and NSURLConnection) use only the proxies as returned by SystemConfiguration.framework. However, I believe SysConfig will let you change the process-configured proxies without changing the system- configured proxies or even necessarily saving them to disk. So not a full answer, but maybe a pointer towards a solution - look for more info about SystemConfiguration.framework.

in System Preferences... but may still require the use of a proxy for
certain services/applications e.g. my webkit app.
