Especially check out the discussions about the bugs with Aperture and its corruption when it writes during Time Machine backups -- It may apply. I would definitely lean towards using a proper db dump for backups instead.

Be careful with that... backing-up live DBs just by coping files is a path to disaster, unless you are using some kind of WAL...
