If you are still using the stock X11 that comes with Leopard, then do yourself a favor and install the update package from

This will solve your xauth problem and probably also the problems with window focus that you are seeing.

It solved my command-Tab, command-~ issue but not my ssh warning issue.

Thank you anyway.  I'm glad I put on the updates.
