Weird. I've never seen this. Can you reproduce this reliably, and if so, how? Can you still move the windows?
I am seeing something like it, but not as severe by far. Not sure I can reproduce it reliably, but it goes roughly like this: If I use exposé to bring an X11 window forward, then keystrokes typically don't go into that window afterwards, even with the mouse cursor placed on top of it. Sometimes keystrokes go into another window, and sometimes they disappear into the ether. And if I click on this window, the mouse click goes to another window behind it, which then comes forward (along with its application, if not X11). But afterwards, things usually behave normally again. All it really means is that exposé is rendered useless with X11 windows.
