I suggest you compile the X11 version of Lyx and run that under X11. Then you will get the desired behavior.
There is no "focus follows mouse" for non-X11 apps.

You can turn it on for Terminal, with
defaults write com.apple.Terminal AutoFocus -bool True
(I think). Then you get focus-follows-mouse between X11 apps and Terminal, or between Terminal windows. Focus-follows-mouse doesn't work for arbitrary Aqua apps because then there'd be no way to move the mouse to the menu bar without accidentally switching apps.

I don't follow you. So what if you switch apps, that's the idea of "focus follows mouse," right? I don't see that being a show- stopper for Aqua. I think Apple has just as usual decided we "don't need that feature." That's the downside of Apple.

OS X doesn't have built in support for focus follows mouse, but there are some third party utilities that add this:

<http://www.codetek.com/ctvd/>

I haven't used either but they have been well reviewed.

Regarding emacs vs xemacs, both emacs (GNU Emacs) and xemacs can run under X11. and there are also aqua native builds of both. XEmacs is a source fork off of GNU Emacs from while back. For more information see:

I'd be happy to take it off your hands & end your suffering... :)
