Yes, sorry for this confusion. Leopard switched to using org.x.X11 for defaults (note that the X is uppercase which matters if you have a case-sensitive FS) with 10.5, but there was a bug where quartz-wm still read preferences from the old com.apple.x11. That is no longer the case, and org.x.X11 is the new correct location for these settings (most of which are set right from the X11 preferences window).
