Well, this isn't something that can be handled by the server. XQuartz does ask first if you have open X windows when you quit it. quartz-wm handles the window close button just like any other WM, and it is out of our (open source) reach. I believe it handles the event properly. IE, clicking close on an open-office window with an unsaved document should prompt you first. If it doesn't, then it's a bug in quartz-wm (bugreport.apple.com).
