What are your remaining issues with spaces.

Well, there are some nitty focus problems that are probably due to FFM,
but the really fundamental issue is that Spaces has this wired-in notion
that every application should be used in only one space, and it has a
lot of behaviors that depend on that. I don't suppose there's much
point in trying to persuade Apple that Spaces is misdesigned.

A concrete example of this is that if I have some X11 windows open
in space 1, and I switch to space 2 and try to open an xterm there,
it is really painful to keep Spaces from switching me back to space 1.
I used to just click on X11 in the dock and hit command-N, but no more.

Is there any chance that X11 could be made to look like multiple
applications to Spaces? If I could somehow have Spaces think that
these three X11 windows constitute one application, and those other
windows constitute another one, maybe it would work better. Or if
we could suppress the space-switching behavior when X11's dock icon
is clicked.

I'm not sure what you mean here. What you are describing is actually by design. Spaces actually works fine having apps in multiple spaces... I do it all the time. clicking on the dock icon toggles between these spaces.

You should be able to right click the dock icon, select applications then select Terminal.
