I think this might be the same thing I just filed a ticket for: http://trac.macosforge.org/projects/xquartz/ticket/102
What seems to be happening is that when you select an X11 window that's in another space, the display switches to that space but Spaces still thinks the previous space is active, and so operations that "ought to" switch back to that space are no-ops.
And finally, this only happens when I begin in space #1. I tried the same steps from space #3 and the problem did not appear.
Is it really that space 1 is special, or just that that was where you started from? In the example I had, you could switch the roles of the two spaces and the buggy behavior was the same.
