There are still problems with stereo 3d to the best of my knowledge.

And I can't get X11 applications to run in stereo mode (PyMOL, Coot).

The lack of 8-bit color support also breaks a few crystallography
applications (Ximdisp, etc).

So while things are much better than they were when Leopard shipped 
(thanks to Ben, Jeremy and others), it's still not as "good" as Tiger's 
X11 from our standpoint.
