In the Finder, Show Package Contents on MyProject.xcode, and trash the .mode1 file. That's what fixed it for me. The internal template for creating the Run Log window must get corrupted somehow, as the NSTextView object itself appeared to be missing from the window's (visible?) view hierarchy...

For reference, previously filed as <rdar://problems/3758474> and a related bug/request to disable visibility of the Run Log window entirely (for those of us piping stdErr to embedded loggers), please see <rdar://3693700>
