My observations are that dynamic project stuff, like window position,
debug breakpoints, etc., are stored in the user specific files in the
project package. We've found that we rarely want to have these checked
into source code control, so we've added the *.mode1 and *.pbxuser to
our .cvsignore. We only check in the project.pbxproj file in the package.
However I've found that just opening a project results in the mod date
changing for the main project.pbxproj file. So our standalone CVS client
thinks it's changed when it hasn't. The work around is to just update
these files so that our CVS client realizes that there's nothing to
check in.
But even with this work around this is a source of constant busy work
and irritation. It would be great if in the near future Xcode would only
touch the project.pbxproj file when it actually changes.

I don't know, but turning off that pref would defeat the purpose of having Xcode remember which windows I had opened when I closed the project.
