Try opening an Info window on a problem file and explicitly setting the line endings. (I believe this will work with inconsistent files.) See if that corrects the off-by-lines problems.

Of course, this doesn't happen every day, so it took me a few weeks to confirm this soltuion. But yes, if I


1.  Right click on problem file in Groups & Files
2.  Click "Get Info"
3.  Set the Line Endings to "Unix..."
4.  Dirty the file.
5.  Save the file.

then the off-by-lines problem is fixed for that file.
