This was just discussed on the Xcode list last week so there should be a few posts in the archives. I use Clean All a lot in projects that have shell build script phases that alter project files, and I always Clean All, quit Xcode, remove everything in the Intermediates folder, and then rebuild the project from scratch before sending off a release version.
